Transmission clunk (manual)

Transmission clunk (manual)
Disclaimer: I have searched the forums, so this has not been discussed or I missed it.
I have a '99 LX with the 5-speed manual transmission. I have noticed that when shifting from 1st to 2nd, and from 2nd to 3rd, there is a soft "double-clunk" when the clutch engages.
The scenario is this: From 1st I accelerate smoothly (no pushing the engine) to about 3000 RPM, release the gas and push in the clutch, then shift to 2nd, then smoothly release the clutch while bringing the RPMs back up with the gas. I think this describes the textbook shifting method. When the clutch fully engages, there is a soft "clunk-clunk" sound, which seems to be the engine torque-rotating in its mounts then returning to position.
This is more pronounced the 1st to 2nd and does not appear 3rd to 4th and up, which makes me think it is torque related.
Also, it is more pronounced if I shift the driver's seat forward from my usual driving position. Again, I am assuming the change in geometry of my left leg when operating the clutch makes for a "harsher" shift (more rapid enagement - not as smooth).
I took it into the dealer for them to look at, and demonstrated it to the service tech on a test drive. They took it into their shop and looked at it, and tested a brand new Protege sedan to see if it does it too.
They claim that the new car also does the "clunk-clunk" but much more quietly, that this is "normal" and to "bring it back if it gets worse."
I didn't notice this when I got the car (last January) but perhaps that's it - I just didn't notice it.
So, is this common for everyone? (I didn't test drive the new one myself.) The best way to hear it is to drive with the windows closed and the radio off (I know this will seem alien to some of you ) on a quiet street or in a parking lot.
