Do you have any repair records for the car? could be a recurring problem.
I put a small system in mine and had no issues. I'd double check if you pulled any wires or hoses when running wire or connecting to the battery. Like the MAF sensor for example - that's right near the battery along with hoses and other stuff that would cause a low idle / stall problem.
See if it's really just when you connect the fuse for your sub, like connect and disconnect with the car running. If it's due to your system as you think that should make the low idle come and go.

problem fixed
hey thank man for your reply its nice to see that people actually write back on those thing ... i actually fix the problem couple day ago its was soo stupid even a lil embarrasse of saying what was the problem coming from a mechanical background myself it was only the main wire for the car had a lil bit of paint on it so when i put my audio connection on top of the main wire the connection was poor and there wasnt enough power to make the alternator run properly so i took the paint off reconnect everything and problem fix haha i cant beleive i overlooked that when i first plug it lol
